Why do Infopath fields in an optional section move

On a number of occaisions I have entered fields into an optional section,
only to find that when I publish the fields have moved into the main body of
the form. Does anyone know why or how to rectify this

Please explain in more detail the situation you have. I am unable to visualize the problem you are experiencing from your description.

In a nutshell, once I have completed all the fields I require in an optional
section, when I return to a saved version of the form, a number of the fields
have been moved outside of the optional section and into the main body of the
form. This also has the affect of removing the bound controls.
On opening the form the fields just sit there with no data and no option of
amending
The information remains in the data source however they are then out of
context of the form I am trying to publish

Sounds like something is wrong with your template file.

Can you start with a new blank form and reproduce this scenario in a few steps? If so, please provide the steps for repro--its possible that A) this is a product bug, B) You could do something a little different that will fix it, or C) something in your template is messed up and starting fresh will fix it.
