why do shared borders stuff up reports in FP2000?

I had created a website with FP2000, and all was fine.
When I went to reports, it showed unlinked files, which
I could safely expunge.
Then my partner decided to add shared borders, with the
links on the left hand side. Now when I try to get a
report it says there are only 4 linked files and 265
unlinked files. I guess it thinks "index.html" is no
more the starting page, and it's got its nose up the
rectum of a dead horse somehow. And you can't get a
map of hyperlinks anymore, because there are no longer
in the pages, but hidden in the shared borders.
(Actually the site does work with the shared borders,
there are no broken links, but the report is useless).
Also I have noticed that when all html files in the
web are closed, there is still one file tagged with
the FP blue arrow. Why is this?
