Windows SharePoint Backup

Is there a way to shut down the share point service at night for MSProject,
the files are in use and will not backup.

In a normal WSS environment (and I presume that applies here too) you can
back the files up by first running a backup of them with the SQL Server
backup (back them up to a disk drive on the server). That will also backup
the open files. Then use normal backup tools to back up the disks including
the backup files you made in step 1.
