Hi Daiya,
As you expected (<g>) it can be done with a wildcard replacement, too.
For some stupid reason or another, ^f won't find footnote references when
wildcards are used.
But ^2 will match both footnote and endnote references.
So a wildcard replacement
Find what: (^2)(^2)
Replace with: \1, \2
will insert the commas. Those commas will pick up the style of the footnote
references, so there's no need to specifically format them in the replacement.
